Or in other words, when sUtra accagheH teaches "replace RSi ऋषि with a अ", that's just short for "replace THE LAST LETTER OF RSi ऋषि with a अ". So we get RSa ऋष.
In this case, the sUtra taught the replacement of RSi ऋषि with a अ BEFORE the ending /Gi. That is why the last letter of RSi ऋषि is replaced.
In some cases the FIRST letter only is replaced. See AdeHparasya. When a sUtra teaches the replacement of a thing with one letter AFTER something else, it is the FIRST letter that is replaced. For instance, mAdupa मादुप tells us to replace matup मतुप् with v व् AFTER **vRkSa- वृक्षॱ. This means we must replace THE FIRST LETTER OF matup मतुप्.
When a one-letter suffix has to replace more than one letter, /pANini makes it /zit. See anekAlzits.... Example: etadoz replaces etad एतद् with az अश् before tas तस्, making atas अतस्. The az अश् has to have a /zit because otherwise it'd replace only the d द्, making *etatas एततस्.
When a many-letter suffix has to replace just one letter, /pANini makes it a /Git. See Gicca. Example: anaGsau replaces sakhi सखि with "anaG" before /su, making sakhans सखन्स्. Were it not for the /Git, replacing with just an अन् would have made "ans अन्स्".
